   You can see a very good solution in Moon Reader for Android: Short footnotes will be opened in a popup, larger texts will be opened in a new page. Many epub Reader have problems with the footnotes or linking. Bookviser for Windows 8 with Metro is also not bad but ignores unfortunately large texts.
